In this paper the method of difference equation was used in the study of the orbit and energy level of poly-unit molecules. It was proved that the orbital coefficient was the harmonious or double harmonious function(when referring to poly-unit matrix) of the code of the unit. The supplementary rules for determining characteristio determinant were also proved. From the characteristic determinate, the energy level and the orbit can be calculated directly.
